How do I prevent this issue from occurring in the future?
What is your site’s URL? If it’s on a custom domain you can use Cloudflare and activate “I’m under attack” mode. That will cause it to pose a challenge to every visitor, which includes more sophisticated bot-blocking (though nothing is completely foolproof).

The internet doesn’t distinguish between “good” and “bad” traffic. There is just traffic, and all traffic takes server power to handle. This is true for all hosting of all types. The hits limit makes it very obvious, but all hosting has limits, and all traffic will use capacity. And sometimes you just need to budget for bad traffic.
