It could be the language that is used, libraries that are used, etc. What’s different about the pages that are flagged vs the pages that are ok? Are these page login page? Do they ask for user information? Are they identified clearly enough with a unique brand if they are?

It’s a very small HTML/JS/PHP site that I recently created as a beginner. I didn’t use any libraries. The pages that are flagged are: the login page and the index.php page.

Google probably things you are running a phishing scam. Make sure your login page is clearly branded from your site and does not resemble the login page of other sites. The index page probably got flagged because it links to it, or because it also allows users to login.
