Can I run the API in the file manager if I subscribe to the premium plan?

While premium hosting is still website hosting, the security system that prevents API hosting on free hosting is not present. So you can host an API there.
Whether you use the file manager to setup your website is not relevant for that I think.

So what would be the best way? I want to host the database and manipulate a query with specific endpoints using PHP, and then consume those endpoints in the mobile app. Is this very wrong?
Mobile apps (aside from web browsers) are one of things blocked by the browser validation check, so that part of what you want to do will work fine on premium.
