When I create any type of subdomain or addon domain, I see that new MX domain (not mx.epizy.com) is added to the MX panel. It looks like “mx.(mydomain)”.
So, if I will use my own MX, will my webmail still work? And will those ads and the (via freemail.byetcluster.com) will be removed?

Your MX records determine where incoming email is delivered. Which domain name is entered as the MX record doesn’t matter, the important thing is the IP address it resolves to.
So if you create an MX record like mx.example.com which points to the same IP address as mx.epizy.com, then your email will work exactly like if you were using mx.epizy.com.
If you’ve found another email provider and mx.example.com points to that email provider, then your incoming email will not longer be delivered to the email account on your InfinityFree account. It will be delivered to the other email provider instead. You should still be able to send your email through our webmail (which will work as usual), but you can also send email with the other email provider.
