It seems that the script /aes.js automatically redirects visitors to the real page, but this redirection prevents Googlebot and other crawlers from indexing the actual content. As a result, my organization logo and structured data are not being recognized by Google.
Is it possible to disable this AES JavaScript redirection or whitelist Googlebot so that it can access the real HTML files directly?

On the contrary, with Google it’s only the external SEO tools that don’t work. The Google search crawler that does the actual indexing is sophisticated enough that it can still access your site.
